We create a lot of Flash movies with similar elements/layers. We
generally import a number of .wav files and .wmf files. We do a rough
layout of the movie by synchronizing the sound files (narrations) with
the images before adding any types of effects. This initial phase is
very redundant and time consuming. We would love to figure out a method
for making these initial stages automatic. Are there any tools for
creating .fla files on the fly. Is the file spec available? Any other
    ideas?

    Thanks in advance!

NO, The SWF format is open but the FLA format is quite closed. Until MM puts the code for Flash out there, don't hold your breath, you can not produce tools that make FLA's.

The SWF format on the other hand is quiite open... But when you import SWFS into Flash itself you lose the sounds and actions. The good news is that there are work arounds for that but you would have problems to get it to sync I would think.
