    I know how to run a flash movie full screen, but is there a way so it just fills up the browser window, not the whole screen?

    go to file --> Publish Settings ---> click on the HTML Tab ----> and set the dimension to Percent. and click the Publish Button.

    by doing this the size of the movie(width and height) will change depending on the size of the browser window (width and height).
