there is many ways to create three D, first, as in the example your giving one could just use the line tool in Flash and some imagination, et voila, you got yourself some three D. If you wanna take it further, you can go to www.erain.com and check out Swift 3D

The building structure animation is probably made in a 3d app like Strata, 3DS and exported with the Swift plugin ( from Erain).
And then bad guys were added in Flash.

I'm sure the characters in the last scene were animated with a 3D program and rendered separatly (to obtain a different line size)...in the end, "composited" in flash.
