As far as i know you can do it If you are intending to create your presentation for full screen then for this go to frame 1 of any layer of first scene & then right click on it & click on action. Now go to basic action & add fscommand & now look at bottom you will find commands for standalone player. Select fullscreen from the drop down list

Look at Swiff Canvas. It allows you to create a Flash projector file with a transparent background. I think this is what you are asking for.
