need batch video transcoding to flv apis (preferrably for unix)

I am looking for APIs to help batch conversion of various video formats into .flv. I would prefer these APIs be for UNIX/FreeBSD. The problem I have is a video provider ftp'ing video files to my server and I want to have scripts that automatically convert the video into .flv for my site rather than using Sorenson or Flix by hand to convert the video.

The Flix Engine does that, but it runs on Windows.
