Generally this is done by keying in After Effects and then exporting it with an alpha channel.

When using a CD for delivery, I always use the stand-alone Projector. It is an executable that contains everything needed to play the Flash presentation.

The way I'd do it is in After Effects, then export it as a short clip then embed it in Flash. There are probably other ways that are more direct, but I find After Effects the simplest, for me.
