Sites with cool special effects
There are many flash websites having breathtaking effects like produced in compositing application like after effects, combustion etc.
Do they use these compositing apps for creating the effects?

Depends which sites and which effects you're talking about I suppose. It'd be more helpful if you listed the links with the effects you're curious about.
Illustrations, animations, games, and interactions on the web as you've never seen.

in past, i have visited many websites with effects like smoke, explosion, fire, water etc. You can't create these kinds of effects in flash. These effects are easy to create in motion graphics tools like after effects & combustion which are used for broadcast & feature work. But there are few flash websites which have stunning effects and i would like to know behind the scene information.
For instance, 2advanced has very cool sky effect. Right now, i don't remember other websites but i hope you understand what i want to know.

I'd say the sky (on say skyworks inc) was a carefully looped piece of video without any special effects other than a blended fade in and out.

Yes, the sky efffect is very simple. That was not the right example. I remember a site where when you mouse over the button smoke or fire comes out. So, how to bring the transparent effect like that(where the layers behind are visible)

If you click on the logo (dot) of my splashpage (http://www.dsdesign.be), it creates a similar effect like you describe.
This was done in Particle Illusion (http://www.wondertouch.com/default.asp) Just set up an emitter and export the animation as transparent png's. As far as I know you can't loop animation in PI, but you can always do workaround in After Effects if needed.

I have just used combustion particles, exported png sequence from there & finally imported into flash. It loooks great.
Combustion is really a great tool. Now with combustion 3, we can export swf files too. Simply great tool!

the clouds could be done in AE using a plugin called aurora. I think aversion is right about the 2adv ones though as you can see the edit between the different loops,if it were computer generated you could get a seamless loop.
